Yes you can make taller glyphs that go above the ascender or below the descender - they might just be clipped in older apps. The warning message (click on orange icon) hints at another solution, which is to move your descender guide a bit below.

If you use the Image Trace window you can tell it to ignore white during the process and get only the solid black. Just makes it a tad bit easier.
