A guy who went by Bakerman on the old Petrucci forums figured it out when he was transcribing it. John didn't contest it, I mean guitarists do that stuff in the studio all the time to make it sound perfect.
Definitely not alternate picked. Anyone who can play this knows that would be about the worst way to play those lead lines. They’re sweep picked or economy picked. Depends on personal choice.
Yeah guys I can’t find where he says he alternate picks them. I just saw a guitar clinic video where he is talking about economy style sweeps. The patterns definitely wouldn’t make since to alternate pick. If you can find the video of him talking about it, I’d be very interested in seeing it.

They're almost entirely alternate-picked in the studio version, though he does do some economy picking. He sweeps them live
