Its not a retcon because its a seperate continuity. Also they wanted to not make Orion secretly a reincarnated prime and I prefer that over the aligned version for all the good it has

I still ask myself that question because I thought Optimus was the leader of the autobots, not this random weirdo. But then you kill this guy and Optimus becomes the leader? Why wasn't he the leader before? Great game, but that never made sense to me.
The games didn't really do a great job outlining that tbh. The Autobots are Cybertron's military-- not a faction to be sided with, at least not before the war. The same way countries have police forces, Cybertron had the Autobots, Elite Guard, Seeker Armada, etc. Anyway, Zeta Prime wasn't made Prime by the Matrix. He was made Prime by the Council. The Matrix is an ancient artifact provided to the one who would save Cybertron and lead its people to a brighter future. Obviously Zeta dies and Optimus seeks out the Matrix to become Cybertron's hero. The Council deems him Prime prior to that.

I was re-watching the council cutscene and I noticed that one of the council guys said that the primes were usually succumbing to pride and greed. If the decepticons are rebelling because they think the autobots are corrupt. Wouldn't that make them right considering even the council dude admitted it? Sorry, my transformers lore is very rusty. Its been a while since I was last invested in this franchise.

Then the Council named Zeta as the next Prime. As they did in the IDW comics which greatly influenced the canon of this era of TF. Sentinel could have been red and orange like his Titans Return toy and IDW incarnation when that toy was released. While this version of Zeta had the standard blue and yellow that is Sentinel’s color scheme since G1 with the then unnamed U-Haul robot in “Five Faces of Darkness.” Virtually all stories about the rise of Megatron *begins* with the death of Sentinel Prime. It doesn’t happen partway, let alone near the Exodus. Because it was Sentinel’s regime that made D-16 into Megatron. The miner into the gladiator. The poet into the conquerer. They recently did this again with Transformers ONE. Tho events differed slightly. Sentinel must fall for Megatron to Rise. Zeta is just an optional in-between him and Optimus. Personally I prefer it goes with the Thirteen, who vanish from the world for one reason or another, then Nova Prime rises and begins expanding the Cybertronian Empire to other worlds, who is lost in the Dead Universe (or some other fate that corrupts him), the Quintessons arrive and deceive Cybertron and Sentinel is named Prime when he successfully leads the rebellion against him, his corruption leads to Megatron killing him, Zeta is named as Prime by the council so that they can project strength and order as the Decepticon movement causes more civil unrest, Zeta is defeated by the Decepticons. During Zeta Prime’s regime, Orion is damaged like in G1 by Megatron. He is rebuilt by Alpha Trion to fight the Decepticons. And not only accepts the mantle of Prime by the council, he is proven to be the first TRUE Prime since the first 13. He is also the reincarnation of the forgot 13th member, The Arisen, who chose to join the Well of Allsparks and return one day. The council disbands and leaves on the Exodus ships. But one day, when the war is over, a new council is elected. Optimus chooses to more or less retire but be vigilant should their world need him again. Ideally this new council would have war heroes. Ratchet, Bumblebee, Ironhide, etc. but it’s not necessary.
The Aligned continuity never completely "aligned"; it was said to have only passed the "squint test". The Cybertron games, the novels, the cartoons, and the Covenant of Primus took different paths from each other. Transformers Prime showed Megatron being infusing with Dark Energon for the first time even though it would have already happened twice before if you took the games as a literal word for word prequel, once in WFC when he first obtained it and again in FOC when Soundwave used it to jump start Megatron back to life after rebuilding him after he was crushed to death by Metroplex. Prime and the Cybertron games are only loosely aligned.

None of that is relevant. He was always intended to be Sentinel Prime, his name is even in the concept art as “Sentinel Prime”. Whether you want to believe it or not, Zeta Prime is Sentinel Prime. The only good variant.
I think you missed a brief Zeta Prime moment in the 2nd Decepticon Mission, just at the beginning when Starscream, Thundercracker and Skywarp take on the Autobots the first time.
They needed 13 names and probably took those with least backstory as they would be dead anyway. That leaves more interesting primes for the future use.
