Actually I had a teacher who said notes like B#, E#, F## can be correct notation. That if he's looking at sheet music and not sure what key a song is in and say it''s in C or E. He'd rather see E# rather than F and not think he's in key of F or B. Hope that made sense.
Of course there is an E# and in this case also a B#. A seven note scale should have all the notes (letters) CDEFGAB with their correct alterations. You can say E# or B# without fear of making a mistake. In this case E# runs the function of C# mayor 3er, and F# of perfect 4th, if you would say F instead of E#, the function of F would be Diminished 4th, being 2 and a half tone aways and having 2 notes letter change in between it's root and F. but since here the E# is taking the mayor third role, you leave space for it and use F#. It is incorrect and confusing to use F and F# both at naming the notes in the scale, since F and F# would be taking both dimisnish 4th and perfect 4th place., and tou can't have two 4ths. Same with C# and C, you can't have both a root note and a flat root, that's why you use the B# as a mayor 7th of C#. So the correct naming of this scale would be: C# root, D# mayor 2nd, E# mayor 3er, F# perfect 4th, G# perfect 5th, A#mayor 6th, B# mayor 7th.
I use CGCEGC and how is that different than the open C you use? In brief, what are the notes you tune all six strings to? I've even seen where some tune CGCGCG and I guess that's open C too.

Is really necessary to do a setup on the bridge also(height or something)? Or I just need to buy thick strings and thats all for low tunnings.

Get it intonated and setup so that when you tune it down, your guitar stays in tune maintaining the tension in your strings without sacrificing tone
