Yes, the rubbing alcohol will make the cloud inside the bottle much more visible and easier to see. Without rubbing alcohol, the pressure dropping quickly when the cap is removed should still create some water vapor (cloud) but it may be harder to see without the rubbing alcohol added.

It really depends on how hot your water is, but within 30 minutes the liquid in your thermometer should start to rise in the straw.
