I recently tried this myself with the map download, but loads of stuff wasn't getting reset, did you have to re program a bunch of command blocks to make it work?

Yes, actually. Had to mess with quite a few command blocks to get the map to work correctly. This only got worse in the 3rd beatcraft, to be honest.
