Unlike Lord Asriel her father didn't actually care for Lyra at all, All he did was use her at a pawn. A pawn to gain ultimate power and to be the new Jesus along with his own rebellion army. In his attempt to overthrow God and make him a republic heaven. That's the difference between Marissa and Lord Asriel regardless of the way or of the how Lyra chooses to think of her mother.
