Miss M gets way to much hate, she's probably the best developed character on Young Justice. Also I find it amusing that in early S1 people complained about she didn't have enough flaws, then late S1 and S2 reveal that she's probably the most flawed character in the cast and people then complain about that too.
She gets hate because she breaks minds like a psychopath regularly and even manipulates memories of make her self look good it’s justified to not like her but it is a bit much especially season 1

Can we just talk about the episode we’re Megan’s abilities lose control and she makes everyone think a training exercise is real complete with the deaths of almost the entire league and team. Well the only way to release the grip mgann had on the team John (Martian manhunter AKA her uncle ) had to go into the exercise and kill mgann Can we just talk about the emotional trauma that could have caused her She just watched her friends and mentors including her uncle DIE which is all ready bad enough they her uncle turns out is not dead but then kills her
S:TAS was also made during a different time in Animation history, when studios didn't feel like they had to talk down to their audience just because they were children and were more willing to take risks. S:TAS, Batman the animated series, and a whole mess more. Heck, in Supergirl's original comic appearance she WAS Superman's Cousin.
She looks 16 but 48 in human years. She's old enough to be superboy's mother yet they had a short relationship with each other, am I the only one who found this to be creepy?
They did that with the superman animated series, they introduced supergirl and for the first time she had no relations to anybody in that show, and it worked out pretty well, mainly because they skipped past all of the angst and made her into a good character who wanted to help people.
Here's a hypothetical; the non-martians are away, and busy on a mission. Megan gets stuck solo, on base. A minor problem crops up, and she has to deal with it. It could be explosives. A robot tank gone haywire or whatever. The Martian solves a VERY big accident, and she picks up a spare piece of (surplus) Military equipment [without weapons], as a minor bit of thanks. Yes, she has access to cool Martian tech, but it might be nice to have a Spare (human) facility off the side road. A fluke that completely surprises everyone.
Because it makes the characters more relate-able. If they introduced a new character of a race we're not used to, people might not feel as comfortable with him/her as they would otherwise. It's like this: if you knew a Martian in real life, would you be more likely to trust their brother or the random martian guy you, maybe, saw on the street once buying a new TV? Heck doesn't even need to be alien; inter-character relations make the viewer more comfortable with new character in general.
Did some more research and that last scene where she reveals her form to the team takes place somewhere in episodes 24-26 of the first season based on the appearance of "rocket" who only appears in the last few episodes of the season and not at all in season 2

But Miss Martian was the character who was more focused on in that relationship, hell did you watch the second season? her arc is the main b-plot and Superboy is decidely a supporting character in it. If you want a YJ character who is totally overshadowed by their love interest look at Kid Flash.

The Green Martians are... or WERE the most abundant of the two races and excelled at the scientific and spiritual aspects, becoming highly skilled at combat int he mind as well as the more tactical uses of the shape shifting ability.

The species that appeared in Justice League weren't Martians, they were the Imperium. Although in the Comics White Martians are normally more aggressive than their Green counterparts, the only White Martian after the Martian Race was burned to ash the only White Martian who isn't a villain is Miss Martian.
