In the episode, the FBI need the firehouse for a stakeout. A fugitive killed a federal agent and the fugitive's brother lives in the apartment building across the street from the firehouse. The fugitive was hiding out in the brother's apartment. I think in real life, the FBI would work with local law enforcement to get a firehouse's help rather than commandeering the firehouse. However, this is TV show so why bother showing what proper procedure and protocol would be.
