I really like your tutorials, but sometimes I do not understand why you are doing things so weird... the whole thing between about 5:00 to 5:40 there, when duplicating the upper part instead of scaling -1 on Z which inverts all the normals, just rotate 180° on X or Y and all normals are fine. But either way, you then do not have to delete the faces between the upper and lower part. Just use Bridge Edge Loops, it will automatically delete the faces for you (yes, even when you messed up the normals). Or right afterwards, the little indent: why bother to scale the extrusion? Just use Alt+E to extrude faces along normals and move the mouse so it gets extruded inwards... or instead of Extrude use I for Inset and hold Ctrl to move the faces inwards...
