Your clause is applicable when you will not consider vertical seismic effect. Check Clause: 6.3.4.1: "When responses from the 3 EQ components are to be considered, the responses due to each component may be combined using the assumption that when the maximum response from one component occurs, the responses from other Two components are 30% each of their maximum." Accordingly they given the combination equations.
Sir, when u have taken load combination case 2 i.e {1.5[DL+-(ELx+-0.3 ELy+- 0.3ELz)]} and the other one, u have taken the live load, soil pressure and water pressure also. but I think the live load, soil pressure and water pressure should come under the imposed load section i.e case 1 only. In Case 2 and Case 3 as per IS 1893:2016 we should not consider the imposed load. please see that part (10:50 min).

Some mode numbers have around 97% from SumUz, so why are they not considered? And what effect does the analysis or result will have if we do not keep the mass participation beyond 90%?

In storey response plot you can not see it because there is no option to select "Z-Axis". From deformed shape you can click on the joint for which you want to see displacement along z direction.

In case of vertical seismic is there further scale up required or not.
