On the Army, I think it's referencing to relationship between Imperial Japanese Navy(IJN) and Imperial Japanese Army(IJA) during WW2. If I remember correctly, the relationship between IJN and IJA aren't really that good during WW2. They'd even openly display their agression towards each other during WW2.
As Fancy Pigeon said, the rivalry between the navy and army was intense, so was the hate (this started long before WW2). They commonly squabbled over resources, especially over fuel. At the time of WW2, the navy had a lot of political pull, meaning most of the time and resources of the Japanese war machine was focused on the Navy, which infuriated the army. The relationship was so bad between the two branches, that the army had their own damned aircraft carriers to support ground landings, like IJA Akitsu Maru and her sister ship (something Maru), and the Navy had their own marine/invasion ground forces. This isn't to say they WOULDN'T co-operate, but it was always a massive pain, because there was no joint command structure between the two branches. A rivalry example off the top of my head would be: Operation Ten Go (IJN part of the battle/invasion of Okinawa), which was effectively the suicidal charge of the Yamato and her escort ships against the invading Allied forces, was spurred on by the IJA through the Emperor. Basically the IJA went "oh look at all these troops, planes and suicide attacks we're planning to contribute, it's going to be totally glorious etc", to which the Emperor asked the navy what they were planning on doing. Not wanting to offend the Emperor or be looked down upon by the army, the top brass of the Navy came up with a suicide plan (attack landing forces, beach the Yamato to act as an defensive fortification, ???, profit). The majority of the commanding officers wanted to reject the plan, as they viewed it as a stupid waste of men and resources (which it was), but were strong armed into it anyway.

Here's the real question though; How do you fail at this game that badly that you reach such levels with anyone? The girls I don't like I just don't use. But I don't make them hate me. And everyone else is either high affinity or oathed.
Take them at lvl 1 and keep sending them to their deaths on a higher level mission. Or if you want to grind and do it then send them out repeatedly after they have no stamina. You have to purposely try to do it in order to make them hate you.
