There are some moments a little later in the song that are actually REALLY good but other moments are so choppy that it feels like the songs are fights for attention. I love the idea and if better executed it could have been a real masterpiece.

This deserves another attempt! You should redo this in a couple years with more classical formatting and thematic structure.
Totally agree with you, and I would like to add that the intro sounds spectacular, let’s say until around 0:40/0:50, then, as others pointed out in comments, really seems that the two songs are just fighting each other for the stage. This has potential, but built like this sometimes sounds just chaotic, it would be really awesome a more structured version. :D . Nice job indeed!

2 years late to the party, but I'll throw in my 2 cents here.
I think the main problem is that this doesn't feel like a mashup, as much as it does two songs fighting for the spotlight- there's no synergy between the songs. Like one song plays for a measure, then is put on hold for another. It requires the listener to keep up with two melodies, and distracts from the song itself.
I recommend you check out shanahatescoffee's mashup, "[Mashup] Justice vs. Bruno Mars - M.A.G.I.C." for one of the best examples of two songs working together in tandem.
I love both of these songs, but really it just seems like you took phantom and threw some samples from robot rock on top randomly and sometimes it works, but other times it doesn't. It's an okay remix in my opinion, but I'm a stickler when it comes to electro. Especially French electro. Keep at it man. I can see some great works coming from you! :)
