You have to put the scraps outside the facilities because there is a mob who can steal the loot. The mob underground is a worm and is attracted by movement (running) on the surface, and the one who ate Bob is a dog he is blind but has an incredible hearing so talking, running and sometimes even walking will make him attack a player and you can have multiple of them and they can enter in the ship, so being silent and crouching is the best way to evade them.
