With the Coil Maker, the small threaded bolt should only be above the platform by very slightly more than the thickness of the wire - not three coils' width. And the tuning pin can sit so that the hole is just visible at the surface - again, not three coils' width above.
Yes, in the unlikely event of a pin being hammered too deep down, it is highly recommended to unscrew it to the proper height. There needs to be enough distance for the string coil, and it should not be touching the plate.

Yes, there should be 3.5 to 4 turns of the coil on the tuning pins once the piano is restrung and tuned. If you make 3.5 turns at this stage of the restringing, then you'll end up with over 5 turns which is too much.
