I'm not quite familiar with how the long fall boots work, but I would suspect that crashing through a bunch of wooden beams counted as the end of the fall, so although the boots helped keep Chell from dying, the moment she "landed" on the beams (and probably lost her balance) she couldn't land properly and, ergo, fell on her back.
