What is the sign convention? When is a term xa*kb counted positive, when negative? For example, when m1 moves in direction x1 it stretches k1 and compresses k2 but both x1k1 and x1k2 are counted positive.

Is k3 not considered in the equation of motion for m1 because k3 compresses?
k3 is not attached to m1. Basically, all forces acting on mass are from the element attach to it.
A free body diagram analysis of each mass would have been a lot easier to understand

How to rearrange these motion equations?
Just follow the steps in the video. You will have two equations of motion.
