Does this leave anything behind? Will I have red flakes in my blue Worms after this? Or is there a better way to clean it?

Hi PRG,
Yes, you may possibly have some glitter left in the tubes.
To make totally sure I would recommend using a couple or 2 of heated clear and pulling that through the pots to make sure.
