I believe lain was scared and nervous about how Arisu will react so, she decides to suppress her emotions. That looks to me like the face one makes when they have no emotion. Then with the blank slate, she filled it with a smile, fake one probably, but I'm sure Lain is genuinely happy to see her friend. I think the smile is creepy bc Lain probably doesn't smile too much and she doesn't have much practice, and also bc Lain is a little creepy 😂
That weirdly disquieting feeling is one of the things I really love about the series. Kind of reminds me of the 'He’s just standing there… MENACINGLY!' thing. It's hard to describe how a character just smiling, or someone being stared at can be so creepy. But it is. And it's something that just slowly infuses almost everything in the story. Just everything being off to some degree.
Yeah, Chiaki J Konaka is not the kind of writer that gives answers If you are interested in more of his work I'd recommend The Big O, it's still confusing but less so.

If you'd like to consider other anime of a similar vein (different genre more to do with internal struggles like grief and regret) then I'd recommend Haibane renmei the writer is not the same as SEL but the creator of the character design if lain is the same artist and this time he also wrote haibane renmei himself. To put it in his own words it's a story of salvation.

I loved Big 0 as a kid. Had no clue it was an anime for a long time since it looked so much like the Batman show at the time.
