I don't think the Viltrum empire was really apart of what he was thinking at that moment. I think the Viltrum empire culture doesn't really put any value on relationships and connections with other people as a whole. I think Nolan assumed that he would have to say goodbye to Mark after some time, whether from him being assigned missions by the Viltrum empire, or Mark having to be disposed of or some other scenario would come up that would have him leave. When Mark said that, I think Nolans thoughts were (in a simplified way) "Wait, that was an option?"

The first time I heard Mark say "I'd still have you", it brought me to tears. Even after nearly dying, he still can't help but love his dad. And then Nolan flies off, the blood washes off his hands, and a tear streams away into space.
4:14 You can just see, Omniman's first instinct there was to go to his son's aid. That moan of anguish as he forces himself to fly away is just brutal.
It was phenomenal. Even though Invincible is the one laying on the floor, covered in blood, savagely beaten, barely being able to breath, despite all of it, Nolan seems to be way more in pain for what he's done.
It's funny how the show started with Mark taking a beating from a bully and it ended with him taking a beating from a bully. In the end he stood tall after each battle even if he didn't win. Love this show!
It's the story of a guy (Mark) who loses almost every single fight but he keeps trying despite nearly dying. And that's what makes him *TITLECARD* (que blood splatter)
That's what viltrumites lacked, the definition of humanity over all, one empire just can't be, everything needs to flow on it's own way, the things Mark's mom said (forgot her name) made me tear up a bit, but it is so true, invincible just has an incredible story, loved it

In a way, the fact that he ran away, instead of consoling his son, or just changing his tune like some villains do when they turn onto the "right path"? It makes him seem even more human. In just 5 minutes we see Nolan go through pride, excitement, fury, helplessness, and even regret and fear of losing his deeply rooted beliefs. He undergoes a rapid breakdown of his ego, and realizes that at the core of his soul, he has humanity in him, and he can't bear to let it go. And that "You Dad, I'd still have you" I think really makes him realize what he has done, even if he doesn't regret killing the other humans, he finally realizes that at the core of it all, he just beat his own son, the person he loves and knows the most in this world.
If I may also add to your brilliant explanation, it's also him realising that he lost a potentially viable path with Mark's words. Many people hear it as "I'll still have you" in future tense but the use of "I'd" places it past tense. Nolan has gone way too far to the point that Mark gave up on living the long viltrumite life with his father. A path Nolan didnt even consider until now which is what causes him to see that he had been so blinded by the cause that he didnt see something so simple. Now it's too late.
In a nutshell, the whole scene hinges on Nolan brainwashing himself into believing he's still a loyal Viltrumite soldier, so he can brainwash Mark into being a loyal Viltrumite soldier alongside him and "Conquer Earth like father and son", when all he wanted was the "father and son part" Before the beatdown started, when Nolan was going around killing random people and Mark tried to stop, at some points he says something "I was waiting for you to gain superpowers, and I wished you didn't, because now that's the only way" When Nolan started to grow fond of Mark, he did everything the bad kind of "helicopter", controlling father does believing he's right. He contemplated Mark growing up as a normal human, having fun with his peers while he would be a good loyal Viltrumite and let the Empire rule on Earth while showering Mark with material things (he mentions Viltrum bringing science and riches to the enslaved colonies). He contemplated Mark growing up as strong as himself, going around enslaving planet and keeping themselves companies after Debbie and everyone Mark knew died, knowing he cursed his son with nigh-immortality but he could give him a place among people like themselves, at his side. The moment Mark offers him to just be there, he realizes he already blew any chance of that, so he's left with the only option to flee and crying on what he lost because he believed he could make anything right

When he called Debbie a pet, it's the equivalent to us and dogs/cats, we love them but most not in the same capacity as humans; not to mention they don't have the same rights as us. He had to kill Mark and anyone who resists the Viltramite takeover, he was about to put him down like a dog he loved that went rabid. The internal conflict at that very moment was "what's the point if it doesn't last, there's nothing at the end" vs "If you're at the end with me, it'll be alright". Then the "Dad?", Nolan looks at his son who would share the misery of eternity with him, it contradicts his conditioning/brainwashing.
I mean, before all of that he was still his loving father. No idea about anything he was thinking or planning. Takes a time for someone to come to terms of what people they though they knew to hit them.

What hit me was when Mark said "Dad?" the last time and he actually looked back at him as a response. It's like his dad side took over for a bit and recognized what he's done and what it really meant.

Like he was actually beating his son and that “Dad?” Kind of woke him up and made him realize that he actually loved Mark and that was literally his son. Even the sound effects of everything make you realize that this is a very emotional scene.
The way mark still says “I’d still have you dad” after that beating, the way Nolan reacts to that, the way mark not getting any answer searches for his dad “dad?” That... that made me cry... I’m not the kind of guy that has an awesome relationship with my own father... this hit a deep spot

I don't think the Viltrum empire was really apart of what he was thinking at that moment. I think the Viltrum empire culture doesn't really put any value on relationships and connections with other people as a whole. I think Nolan assumed that he would have to say goodbye to Mark after some time, whether from him being assigned missions by the Viltrum empire, or Mark having to be disposed of or some other scenario would come up that would have him leave. When Mark said that, I think Nolans thoughts were (in a simplified way) "Wait, that was an option?"

I think that 4:14 hits the hardest, since Mark is blind, scared, and calls out to see what his dad has to say or even if he’s still there. The tone in his voice is one I’ve heard several times, with confused children just calling out for their father.
What makes it hurt more is the cut to Nolan at 4:16 to 4:21. Like he instinctually wants to say “Yes, son?” But he feels he can’t because he’s realizing he did all that to him…

In a way, the fact that he ran away, instead of consoling his son, or just changing his tune like some villains do when they turn onto the "right path"? It makes him seem even more human. In just 5 minutes we see Nolan go through pride, excitement, fury, helplessness, and even regret and fear of losing his deeply rooted beliefs. He undergoes a rapid breakdown of his ego, and realizes that at the core of his soul, he has humanity in him, and he can't bear to let it go. And that "You Dad, I'd still have you" I think really makes him realize what he has done, even if he doesn't regret killing the other humans, he finally realizes that at the core of it all, he just beat his own son, the person he loves and knows the most in this world.
If I may also add to your brilliant explanation, it's also him realising that he lost a potentially viable path with Mark's words. Many people hear it as "I'll still have you" in future tense but the use of "I'd" places it past tense. Nolan has gone way too far to the point that Mark gave up on living the long viltrumite life with his father. A path Nolan didnt even consider until now which is what causes him to see that he had been so blinded by the cause that he didnt see something so simple. Now it's too late.

Before the beatdown started, when Nolan was going around killing random people and Mark tried to stop, at some points he says something "I was waiting for you to gain superpowers, and I wished you didn't, because now that's the only way"
When Nolan started to grow fond of Mark, he did everything the bad kind of "helicopter", controlling father does believing he's right.
He contemplated Mark growing up as a normal human, having fun with his peers while he would be a good loyal Viltrumite and let the Empire rule on Earth while showering Mark with material things (he mentions Viltrum bringing science and riches to the enslaved colonies).
He contemplated Mark growing up as strong as himself, going around enslaving planet and keeping themselves companies after Debbie and everyone Mark knew died, knowing he cursed his son with nigh-immortality but he could give him a place among people like themselves, at his side.
The moment Mark offers him to just be there, he realizes he already blew any chance of that, so he's left with the only option to flee and crying on what he lost because he believed he could make anything right

When he called Debbie a pet, it's the equivalent to us and dogs/cats, we love them but most not in the same capacity as humans; not to mention they don't have the same rights as us. He had to kill Mark and anyone who resists the Viltramite takeover, he was about to put him down like a dog he loved that went rabid. The internal conflict at that very moment was "what's the point if it doesn't last, there's nothing at the end" vs "If you're at the end with me, it'll be alright". I mean, if someone you've known all your life and loved and cared for you suddenly went awol like Omni-man, some people still cling to what they remember them as rather than just outright hating out the gate. It's sudden and unexpected and you're still processing what just happened. Like I said, you need time to process everything that just happened.

What hit me was when Mark said "Dad?" the last time and he actually looked back at him as a response. It's like his dad side took over for a bit and recognized what he's done and what it really meant.
Nolan’s gasp when it cuts back to him, and his expression, that’s I feel when it finally hit him 100% what he had done.
That literally hit so hard. It was so emotionl to see him look back and realize that that was actually his son. Like he was actually beating his son and that “Dad?” Kind of woke him up and made him realize that he actually loved Mark and that was literally his son. Even the sound effects of everything make you realize that this is a very emotional scene.
That struggle between what he must be, and what he has become now expressed so well

The way mark still says “I’d still have you dad” after that beating, the way Nolan reacts to that, the way mark not getting any answer searches for his dad “dad?” That... that made me cry... I’m not the kind of guy that has an awesome relationship with my own father... this hit a deep spot
