One of the biggest failings of this game's storytelling is conveying Lily's situation. At the beginning of the game Adam says she was in "that hideout for 2 years" and EVE's follow-up also deceives you by saying "And then we found you." This dialogue does technically allow for Lily to have been elsewhere during that time, but is atrocious at conveying that. Lily heard that another Airborne Squad was coming so she went to activate a distress signal and trapped herself in the pod trying to hide from Gigas.
