Pen tool + colored fill. Many ways you can color it in tbh, light reflections can be done with a feathered brush tool (you'll probably have to download a custom one from the web) and just go in on the areas that would be lit up lighter or darker.
taking photo from over head can cast a shadow over the paper.. i take my photos vertically and try my best to not have an angle shot but straight on and how i do that is i watch the edges of the paper and take the photo when all 4 edges look straight. then i crop the photo to remove the edges . my light comes from over head so the only way to not get a shadow is to take it vertically

you actually dont.. just crank up the brightness and highlights. then dim the shadow... and adjust the contrast to darken your drawing again ... this way the paper is tooo bright to show the marks .. or if there is space. you can just copy paste white blocks onto the image and cover them.. or "paint" over them with the draw tool
