Sometimes it is a matter of them "thinking" they are acting normally, yet there is some sort of change in their behavior that gives them away, and has their partner's suspicions up. lol like a disturbance in the air.
It's also the smell. So unless they avoided touching the other person with their clothes before and touching their clothes after a deep clean shower your partner will at least subconsciously pick up the scent of the other person.

They can track the purchase of the burner phone to the store it was purchased at. Depending on payment method and Video surveillance they can figure out who purchased the phone. This has happened in several homicide cases.
