Even though Monika knew the tragedy of her friends in DDLC at "Project Libitina," it's safe to assume that she probably don't know who's "Libitina" amongst them. Also an important part, Protag (MC) pointed out the similarities of the "main character" of the Portrait of Markov and Yuri. All I can remember is that it happened on "Act 2," but probably it also happened on Act 1 (I assume). I just vividly remember Yuri's reaction when Protag pointed out that the main character of the story reminds him of Yuri for some reason.
@ShouHamuraRBX this may be off topic, but I'm now thinking of an AU or mod where Libitina makes contact with Yuri, and they soon agree to help her escape her own prison or reality (or both), starting with taking control of Yuri, and then later asking her friends suspicious questions about escaping, (starting with Sayori or Natsuki cuz they're usually the 1st ones to stumble upon Yuri. And Monika being the last while also being the most suspicious person, since Yuri is suddenly out of character and her files are getting glitchy.)

Upon reading through it, you will see a redacted name in 6 X's. If I visualize it to you here, it would make sense. _E l y s s a_ - 6 letters *X X X X X X* - 6 letters An exact match! Also to add to that, along with the description the redacted name was mentioned. If I recall correctly, the sentence goes on something about "XXXXXX" failing something about the Third Eye which caused their death (as game theory suggested).

My take on this is that this is in act 2 but this time, Yuri has more control over herself compared to in the original game. You see how it’s dark around her? I interpret this as it being nighttime and the reason Yuri is still in the club room is because earlier during the meeting, she had an outburst that showed her yandere side and feeling embarrassed, she decided to stay behind after the club meeting ended to calm herself down. It takes hours but eventually, Yuri manages to calm herself down and I assume after the song is finished, leave the empty club room in a good mood (This is just my interpretation on what the song shows, you’re allowed to disagree, idrc)
