I don't know who played it off the top of my head, without googling it, so it could be Lukather. But there is a (edit: Steve Porcaro) interview on youtube explaining the origin/making of Human Nature that was very informative and insightful, where he brought up his initial dislike of the guitar choice. It's worth a watch. (Edit: I was confusing Sembello & Porcaro, sorry)

Steve intended this piece to be a sentimental song about the cruelties of human nature after his daughter came home after being bullied at school so he understandably chose a more melacholic smoother direction for this tune. When Quincy heard the tape and instead went to Luke to poppify the tune a bit for MJ), Steve Porcaro (as correctly stated by @OFFSIDESwithLSUfreek) wasn't too pleased with it as Steve Lukather had "made it funky". Glad he came to terms with it though, human nature IMO is definitely the defining standard of pop guitar accompaniment.

I feel You I'm the same. Even though I didn't know Michael personally I grew up with His music and He has always been My idol. He truly was one of a kind there will never be another Michael. The man was pure love and magic. Much Love x
The bass line is doubled up as David Paich says he used a Fender Rhodes piano and synth bass. Im guessing at the time it might have been a Yamaha CS-80 as Steve Porcaro was using one at the time. You also hear that synth bass on Billie Jean and Wanna Be Startin Something.
I really like the mixing on this one! Did you replayed the bass on this? If I remember the bass was mixed with the drums, isn't it? At least, that's how I received it back in 2016.
You're absolutely right about the bass being mixed into both sets of drum tracks, I actually filtered the bass out and added a very low volume sub bass to compensate for the loss in low frequency :)
The reason why I would asume somebody didn't like the guitar part initially is because it crosses the story of the keyboards which sound Disney all the way through, but Steve just added the Tabasco sauce and almost all the MJ singing parts alone. Michael almost had to just copy and paste every arrangement he liked most and just double it. Toto alone sang the song with their instruments. It's madness.

Actually it was written by Jeff's brother Steve Porcaro who toyed around with the changes to eventually bring it to Toto to record. I was on the B side of a tape sent to Quincy for keyboard sounds and he stumbled onto it and fell in love.
