The writers for Justice League/Justice League Unlimited built on an action scene earlier in the DCAU, specifically a scene in Superman: The Animated Series, where Braniac gets into LexCorp systems, kidnaps Lex, and forces him to build Braniac a new body. In the ensuing fight with Superman, Braniac shoots Lex. In the episode, this was just another moment of action. Later, in JLU, it's revealed by a rebuilt Braniac that Lex only survived that specific blast, because it contained an entire "holistic copy of" Braniac's programming. Over time, Braniac was rebuilding himself inside Lex's body. Earlier in Justice League, Lex discovers he has cancer from carrying around kryptonite in his pocket. Braniac cures his cancer, even though at the time, he didn't know why his body just miraculously healed. Braniac also is responsible for Lex having incredible strength right here.
Back when Superman The Animated Series was running. Brainiac ending up shooting lex with some sort of ray gun, and this episode in JLU is the result of what happened in that series to lex. Basically Brainiac inserted himself in lex and was here this whole while up until the reveal this episode. Kinda the issue with story continuality. You would have to have watched the Superman Animated Series to understand this because JL and JLU just continues from there.
Let's not forget that time he went full philanthropist with the intention of causing bad blood between Superman and Shazam (then Captain Marvel) and making Supes look bad.
