I think that's just a mistake since they had to make it smaller. I guess one of the lines on the wall behind it was put close to the top so it ended up looking like a sad face

Yeah, I showed this to a friend back in the day who was a huge fan of the series on the NES, and even he commented that he found the graphics to be stunning.
Personally, I favored using Pharoah Shot on the Wily Capsule, as it was safer to just jump and fire them diagonally up at the capsule instead of standing directly under it. Each charged shot shaved off 6 life bars, and 3 plus a single uncharged shot would finish him off.
