You're definitely able to do whatever you want in your own campaign- there's no Canon answer to who the Overthrown might be. Could be an overlord or daeylkyr, or it could be an actual hidden/dead member of the sovereign pantheon. Any any of those cases absolutely pull inspiration from God's from other settings-especially if you're playing around with Eberron being accessible from the great wheel in some manner!
Eberron doesn't delineate gods in that manner. All members of the nine, six and one are equally 'ranked' by their followers - so no Zeus-like king of the pantheon figure. And since there's no physical God out in the outer planes to visit or fight, there's no reason to Stat them out and compare their relative powers.
Absolutely! Religious characters in Eberron need to actually have faith in their deities existence. Which is not the case when you know they exist as they come out wreck stuff every few centuries or go visit them in the planes like you can in the Forgotten Realms
