You could put a piece of tape around the drill bit to mark the proper depth.

Does the grill alter the high frequency response?

There will be some measurable diffraction artifacts from the grille frame, but the audibility of that is questionable. If you can hear a difference with the grilles on, you can always remove them during critical listening sessions.
