So it all make sense....i never watched the anime but cardcaptor sakura and tsubasa chronicals r really connected....toya, yukito, sakura, syaoran, eriol and tomoyo r all reincarnations....mind blown....

From the manga, Watanuki is an existence that was created when Syaoran Li made a wish to rewind time. He is an alternate Syaoran but a second wish was made for him to be different so the two Syaorans would not force one to not exist (the timelines way of correcting the time-travel stuff, and Syaoran Li to be free to keep up his travels in other dimensions) It's also hinted due to his looks that he could be a reincarnation of Clow Reed. The anime never got a true ending.
Miaka Yuki To summarize it rather simply, (clone) Sakura is Kimihiro's "mother". His existence (memories) was one of the prices (the other being Cardcaptor Sakura's star staff) paid to both keep him alive/safe and let (real Shaoran) Tsubasa Li dimension travel without any repercussions. Because of all the time/dimension travelling, he's a child that will now never be born because things changed too much and is now cursed to live a life tied to both Yuuko and her shop. The reason why it feels like he "knows" her is because she's his birth mother. But he doesn't have the memories of her since the first time he came to Yuuko's shop (which was long before the first chapter/episode xxxHolic). For (clone) Sakura, it's something that hasn't happened yet (and because of Fei Wang Reed, it never will), so she doesn't recognize him. Not to mention, he looks more like Clow Reed than either of his parents. Something Yuuko makes a remark about every now and then. Remember what Yuuko always said, "there's no such thing as coincidences, only inevitability." She knew he was going to find his way back to the shop because his life's already been tied to it. It was just a matter of when. The fortune-teller obaa-san got it wrong when she said that his birth parents are dead because she couldn't find proof of their existence in their world. In reality, they were just in a different dimension (Clow Country from Tsubasa Reservoir Chronicles) and Kimihiro wasn't born yet (and will now never be). Kimihiro didn't find it suspicious because he thought she was talking about his adoptive parents, who were already dead, as they were the only "parents" he ever knew. Kimihiro Watanuki (or rather, Kimihiro Li) was a child born on April Fool's (this is more than a gag, it's actually a symbol to mock his almost nonexistence) and was then left in the care of Yuuko by the mother who birthed and named him (clone Sakura) to make sure Fei Wang Reed's evil plans never came to fruition. Yuuko then kept a close watch on him until the day she deemed him good enough to become something akin to a successor of her shop. After all, the shop's existence being tied to his own is the only thing keeping him alive. It makes him the perfect candidate because she always knew he time was running out as Fei Wang Reed had made sure of it. (I hate that bastard so much...he ruined everything!!) I hope I was able to help instead of making things even more confusing.
