Awww it's so beautifull ❤️❤️ Neteyam is dead, but he's still somewhere out there, like Neytiri said in the first movie even those who are gone still live within Eywa. Jake has the one possibility, he didn't have on Earth, to connect with Neteyam by the Spirit Tree. I like to think their bond as a father and son wasn't broken, it just changed.
