They were kept, but all Nazi textures are edited, altering swastikas and Hitler’s portrait. It’s at least on the Bethesda’s re-release which is optional to play; the original IWAD retaining original stuff remains available to play, by default via DOSBox.

You had it right the first time. Evil Incarnate (The Angel of Death's theme from Spear of Destiny) plays in MAP31 - Wolfenstein. The Ultimate Challenge\Conquest (Hitler's boss theme from Wolf3D) plays in MAP32 - Grosse.
I really wish there were more Wolfenstein 3D tracks for SC-55. If anyone knows how that sort of thing works, like if you need to make the tracks from scratch to be specifically for the SC-55 or if you can take the original MIDI file and just tweak it for the SC-55, could you let me know what would have to be done to play the rest of the Wolf 3D soundtrack through the SC-55?
Some but not all of the soundtrack was released in MIDI format by Bobby Prince himself decades ago, but the rest is in a custom ID format that unfortunately doesn't contain MIDI data, only OPL (Sound Blaster) commands. You'd have to convert it to MIDI (which thankfully isn't hard) and manually tweak the instruments.
I'm so glad they kept the original secret levels in Steam's version of DOOM II.
