All they knew is that Eren can transform into a titan, the very being that has been suppressing humanity and putting humanity in constant fear for more than a century. And also, Eren doesn't seem to have total control of his titan power, like Erwin said in eps 14. Not to mention that the civilians are divided into 2 sides now, those who fear Eren might do a sneak attack on humanity from the inside, and those who think of Eren as a great ally to humanity. This alone, according to MP, might spark a civil war. And MP's main job is to keep the peace inside the walls. That's why Nile Dawk, MP's commander, wanted Eren to be eliminated 'as a hero' to prevent this civil war. Everyone's action and decision in this show is totally understandable. That's just how realistic this show is.
