Well we are using the E major scale cuz we land on that E major chord which includes F G C and D sharp. But when you do come to chords like the Cmaj with a D in the bass, it is outside of the Emaj scale but it works because the harmonies are relative. I hope that answers your question.

The tonic in the scale is obviously different and have different feels but the harmonies are relative because of the same notes being used in both scales. Now the "D" in the Cmaj and A min scale would most likely accompany a D min chord and you could also use the Dmaj chord. The F sharp in the Dmaj chord isn't in either scale but will work. I hope that made sense.
