In short it's just a cheap trick to to sell a crappy movie game by using the name of a bigger and better game series.

The AutoBots lost the CyberTron Civil War, Optimus & Megatron survive, the Ark & the Nemesis crash on Earth, etc.
My head canon is that after being knocked by the Autobots air strike, the Combatacons went back towards cybertron and landed in an Autobot facility, leading to the Escalation with Onslaught, Brawl, Swindle, and Quake.
i wish they made a sequel that takes place millions of years later and Cybertron wakes up again. And the final battle for who controls the planet takes place.

Otherwise, the attacks are the same, the spoken lines are exactly the same, & the ending cinematic is also the same.
the final level shouldn't even be at the ark. it should be the metroplex reveal trailer. you start as Bumblebee, and then you switch to these dudes in order:Warpath,Starscream,Cliffjumper,Onslaught,Bruticus,Grimlock
Both the Autobots and Decepticons found themselves on the abandoned Cybertronian colony worlds, such as Junkion and Velocitron, and even had an adventure encountering the Quintessons. The thing about this continuity is that the bots and cons never went into stasis in this timeline, meaning their war has been continuing on end for the last 4 billion years, and without any break. Soon after, the Autobots make their way to Earth in the 1980s under the surveillance of the military, and they also split up. Soon after, Optimus sends out a call to Autobots that gets intercepted by Starscream and Shockwave (yeah, he's still alive, as is Grimlock), and thus the war continues on Earth. The rest can be found in Transformers: Prime.

In this Universe? We dont know In most other Universes? Yes for the Ark but as for the Nemesis I'm not sure... I know the Victory(The Ship the Decepticons build later(In the Universe of the G1 Cartoon not in this one)) did crash in the Ocean but like I said I'm not sure about the Nemesis
I would have liked it if Bruticus almsot mortally wounded Jazz, and then Grimlock jumped in and there was an action sequence culminating in Grimlock jousting his blade into Bruticus' chest, then grabbing his face and somersaulting over him (while gripping the sword). Although, maybe that's a little too acrobatic for a tanker like Grimlock? I think the campaign was great, but it was a little too short, and the ending was very lackluster.
really transformers war for cybertron was meant to be a back story to the transformers prime series but they kinda lost that when they made this so its a high chance they will do what the X-Men origins wolverine video game did give you the main story but also giving you back story on what happened to starscream grimlock and shockwave :)
