So Henry Mcadam,aka the Frankenstein,which is not true and got putted by his father John Mcadams,also the main protagonist of the whole serie,has put John's soul in the endoskeleton,making him suffer in that body and come out to confess the false sin,because he want to take responsibility of John's actions?

Basically yeah
Henry took the blame for his father because if people found out the frankenstein killer was John McAdams, his name would come back and he would be talked about again. So Henry decided to take the blame to make sure his father doesn't get the pleasure of having his name talked about again

1:16:58 So.. John was in the endoskeleton?? I’m not very clear on how the John shit works, I assume he gets springlocked or whatever in the pig suit, and then he’s immortal Yada yada, and then Henry takes him out of the suit, but shouldn’t there be some human remains there?

In Maggies 2 I believe, it says something along the lines of the body having to be completely destroyed to transfer a human consciousness into an animatronic, so that's likely why there's nothing in there.
