I had the same problem originally. The in-game tutorial really is problematic.

For the sake of clarity, you don't need the R&D tech to build anything at all on other levels. The research project is for building FLOORS on multiple levels, so terminal foundations and the like.
Right from the start without the project completed you can still build conveyor belts and other objects underground, your contractors just build them from the tile above.
