Because Dire, Dire Docks is mandatory to beat the main game (not counting glitches). If you collect the stars right you can skip over Jolly Roger Bay entirely.
As a kid I never liked Dire Dire Docks. The level of Jolly Roger Bay was so dull colored and dark. It didn't feel right to me, and the eel was scary. I hated how the characters controlled underwater. But as I grew, the song grew on me, and while I still don't like the level, I now appreciate the song for its majesty. And I never thought the feeling could be replicated in 8-bit, but you have done a great job. Bravo. *_I still like Noki Bay more though :P_*
