before you are importing, coordinate system of the software isn't important? don't you need to set a coordinate reference system?

It's not important. But if you import shapefile you need to set the Coordinate Reference System

I have never used civil 3d to plot graphs. I normally use Geogebra graphing instead.

If your intention is to generate a profile then Civil 3d is the best option and it is possible to do so. but if you are to generate normal mathematical graphs then Geogebra is the best.
