The tomato merchant is in the desert town. You'll recognize it easily - it's brown with high fortified walls.
Also, do NOT - even when the game tells you that you can - build a third base: the Sakurajima update is close, and you'll need a base to collect a resource that is found only on Sakurajima. I've seen too many players mourn the loss of a base they spent a month building...
