I don't know if you are still doing flight missions like this, but a good way to line up with the runway almost perfectly is to have a waypoint directly inline with the runway about 5-10 km out, then once you reach that waypoint you can select the runway waypoint. You can call the first waypoint Runway Approach or something like that.
You realize you don't have to make an unpowered glide landing with the jet plane? You can make a powered landing or a go around if the landing doesn't line up. 😉
There was nothing wrong with the approach. I just wasn't pitched up quite enough causing the front wheel to hit first. It takes a few seconds for the engine to spool up. By the time I started to have a problem, there was no way to pull up and try again.
So, what exactly is "sounding payload"? Is that a real thing or one of those hand wavey bits like the super-sonic flight experiment that adds weight to the craft?

To be clear, it was only the boot file that was the problem. The actual ascent program is loaded on the ship.

It's just a generic payload. You can imagine it being whatever you want.

There is a setting in Mechjeb that allows disengaging the autopilot without cutting the throttle.
