It's kind of hard to tell since it's super inconsistent how it works (sometimes they seem to be affect backwards, or both characters' relationship statuses change when it should really only be one) but overall I think you're right in that these stats are how the character feels about other characters.
I don't remember what choices I made for this particular run, but looking at the stats he probably sided with Emily in the argument between her and Jess.
Actually,if you think it,Matt has a good relation with everyone at the begining,even the lowest ones like Chris and Josh look like very good friends of him
If you think about it. Matt highest relationships are with the girls Sam, Ashley, Jessica and Emily so if anything he might be more of a ladies man than Mike is, considering Matt being nice and shy sometimes and Mike being a jerk sometimes. And in all fairness, he and Jess might as well been best friends or became a couple themselves if anything, because if she doesn't like Emily than she would expect Matt to defend her and Emily would expect the same thing and I'm sure it hurt Jess. Heck, Mike and Emily take advantage of them and even cheat on them behind their backs so if Jessica and Matt were to become a couple, I would support it.

I feel like it's a bit of both. It just shows what the general relationship between the two is like.
Some are just closer than others but some of the characters interactions vary or say otherwise.

Ironic because Sam has a neutral relationship with everyone as her lowest relationships are with Jessica and Mike. Not that it affects any gameplay.

Its been confirmed by the developers that mike and Emily in fact did not cheat you can google it if you want.
