Loving the idea of what you're doing with these. I think Iron Weapons shouldn't have skills till they are upgraded. You're making a brand new weapon, so it doesn't make sense for it to already have an attribute, since it's only Iron, right? Now, mind, if you put a Fire Gem in a Sword, it should probably gain an affinity for Flame, but that's a whole other matter. Iron Weapons, or rather all Default crafting should probably not have anything extra added to them unless they are crafted with a specific thing (Dragon Fire Breath Organ, Ice shard from the Frozen North's Throne, a Twig from the Ever Tree), instead gaining such things from their Refinement, Augmentation or simply put, Upgrade. Whatever means that is, however it is done. In the case of using the Honeycomb for it, possibly adding Slows or even a Poison status from being hit by attacks from the weapons could be a good choice. Alternatively, perhaps a slight increase to health regen similar to how Honey is in Terraria while the weapon is equipped, or simply giving a movement speed increase after doing an certain action may be good. What a crazy 2 weeks! All the additions look awesome!! I think maybe the iron weapons shouldn't have abilities until you upgrade them! It would make upgrading them feel lots more rewarding! Just my opinion though!! 😄
I think that the iron item should have a ability like special attack and the upgraded honey iron item can have the same ability but with better stat and the same attack sprite but with honey in it.

I can't stop thinking about Minecraft mods so what about an enemy that rarely spawns when you mine an ore?
What about skills based on the last boss you killed with the wappon as kind of a reward. This path has some unique opportunities
