Because everything that enters through Egypt has the potential to be smuggling equipment to hamas. Everything that goes through Israel has the potential to be rejected by either Israel or zealous hamas members.
A large ship anchored in the Mediterranean Sea could hold enough supplies to feed all of gaza for months, and since the ship didn't go through the hands of any potential hamas allies it wouldn't have any equipment smuggled along with it... only gaza has no port for anything other than small fishing vessels.
A large transport could ferry supplies from the ship to the pier non stop, indefinitely.
If only someone competent made the pier.
