One can be the story's antagonist and still be a "good person". The antagonist is someone who opposes the hero, but not necessarily a villain. I'm sure that from Valentine's perspective, he was the hero while Johnny was the antagonist. However, while everything Valentine did was for his country, it doesn't instantly mark him as a "good guy". His methods are extreme and he doesn't mind sacrificing others for his goals (like the train engineer or the carriage driver). Also, remember that his plan was to dumb all of the USA's misfortune on the rest of the world; hardly "heroic". Lastly, Valentine lied to Johnny the whole time about forgetting everything, bringing a new Gyro to the base world and sparing them. Had Johnny stopped the infinite rotation, he would have shot him despite promising him that he wouldn't.
