Hi, Deposits are paid for during check in at the hotel, they are not paid online. Entering them into the Extranet as I show in my video makes it so they appear when the person is paying online so they are aware there will be a deposit when they arrive to check in. Setting up the email to mention the deposit is an extra form of communication about the deposit they will have to pay when they arrive. Not all properties require a deposit. It depends on what the hotel wants to do. I hope this answered your question. If not let me know :-)

Follow this path in the booking.com extranet Property>Policies>Damage Policy Options>click "Edit" click YES to the question: "Do your guests pay a damage deposit?" Once you click YES you will get a series of Options, one of them being how you wish to collect the deposit. Let me know if this helps 🙂
One additional thing that may be causing you issues is that the payment types that you chose are not one of the payment types that you are want for your deposit. Follow this path in the booking.com extranet Property>Policies>Guest Payment Options>click "Edit" --Make sure that the Payment Option you want for your Deposit is selected here as one of your accepted payment types. For example: if you only accept Cash Deposits then Cash must be selected as one of the forms of payment you accept.

Hello there is no way to collect in advance.
