I've always seen the Phantom Zone as existing in time so Mon-El would have existed in there for over 1000 years. However, by the literal rules of the Silver Age, Brainiac could have developed an antidote and then taken the TIme Bubble back to the moment Mon-El was poisoned and cured him immediately. Quite frankly, he could have gone moments earlier and prevented Mon-El from getting poisoned in the first place.
