You are correct, that is a banjo bolt. The banjo fitting has flat surfaces which are normally sealed with a washer, often a crush washer. Those seals allow fluid to pass around the bolt, which means the holes do not need to line up unlike a standard threaded fitting, making installation of flexible lines easy (and in many cases, even possible in the first place.)
The engineering of it didn't register with me when I was putting it together. When I was editing the video, I noticed it and realized the holes didn't have to line up. It's pretty genius to me what people think of and make happen.

As far as the scv goes I might have done the same thing. I got a john deere 3020 and the Scv's are mounted over under each other. That mounting on your is totally opposite. I would have probably connected them wrong at first too. Glad you got it worked out.
