I am using Illustrator CS5.5
This technique is not possible for me to replicate using the 'shape builder tool' ? Maybe the 'shape builder tool' selecting the shapes is more accurate in later versions of illustrator?
However I did have success with your 'Metaball Effect' effect. 👍🏼

I didn't give the shape a stroke, once I did that, it solved the issue.

you need select the object and use Direct Selection tool to show the corners. Dont forget to show the control bar first (Window > control)
