Looks good, just some friendly advice. You can add more depth to the stages when you realise that cold, grey and dark colors receed where as bright and hot colors stand out more. Even having buildings in the background fade and blend with the color of the sky, like fog or haze will help. For really distant lights at night like stars or planes, a single flickering pixel will do the trick but dont make it too bright.
@Pigsy's Retro Game Dev Tutorials say, have you done anything in check about combo actions¿, remenber i asked you that becasue i was intrested on makig a figthing project?, i wanted to ask you if you have any experince in tht and how does it work to code for a mechancis needing specific button preses or directional control to make a spcial move or the like. I guess at some point that owuld neceasry in the porjects you make for he sake of move flexability (testing movment to the point some movment requirees more skillfull button presse or well tiemd presses), anything on that¿.

We've been working on our 16 bit game- live action clips. And I'm wondering if this is possible to turn some of our old school animated episodes with a deliberately limited movements into the game as intros between levels. Could you tell me if it's possible if I send you a few links to them for your consideration?
So are you aiming at Revenge of Shinobi Sega MegaDrive graphics or Shinobi III graphics details? This seems like a simple project but it shows it's daunting because you're taking an 8bit GameGear game and bringing it to the Super powered MegaDrive hardware and CRT screens. Looks very interesting, good luck with the project.

just use shinobi 2 and 3 art and animation.
Can't say I'm impressed by the pixel art. It looks mushy and lacks detail.
You need a real artist to handle that.
